I have had that, but that was with the old engine which is now DEAD.  I couldn't tell you what was causing it, but I was sure it was electrical

Rebel,

Does this happen when she's hot, cold, or all the time?

I've heard more than one complaint of un-curable rough running/hesitation/you name it when the Iron Duke is cold, which disappears after she warms up.  I haven't seen any concrete evidence to support it, but my theory is that the static values which the ECM uses while in open-loop are less than ideal for a moderately worn engine.  Once the O2 sensor warms up and the ECM swithes to closed loop, it starts "thinking" and the hesitation & whatnot goes away.
